I use Media Cleaner from Discreet. It greatly automates the whole process and does an amazing job of getting the best image quality vs. file size. It handles QuickTime, Windows Media and RealMedia. For my experience, so far, I have gotten the best results from the MPEG4 codec in QuickTime. Window Media gets almost as good, RealMedia about the same. Personally, I am not a fan of MPEG1 - just not that good for the file size. I can often get a MPEG4 stream to about half the size for comparable or better quality.
You can get a feature-limited trial version from Disceet's web site. It only lets you encode a total of 30, 15 second segments but, should be enough to test it.
