Ditto on Hostgator. Excellent service and very reliable. Not saying there isn't downtime, because all virtual hosting places have some - you get what you pay for (for 99.9%+ uptime, I've found that only dedicated / colocation can truly provide that), but, with that said, HostGator, for the money, is been the best virtual host I've ever used - I'm on their $14.95 monthly (and that's the month to month rate; they have even lower pricing for pre-pay) business plan and its works great. Some of my friends use HostGator too, inlcuding some running Vbulletin and all sorts of other stuff with no probs; very happy with the service.
In regards to file limits, it's best to limit the number of files, including sub-directories, in any directory to under 2000, or preferribly less. It's strange that GoDaddy hosting would make a big deal of too many files in the "root" directory when it's just a virtual root for hosting. On a related note, there is a limit on the total number of files one can have on most virtual hosts / VPSes to around 100,000 - 250,000 or so. Not an isssue for most folks, but if you're storing lots of smallish files, such as thumbnails, you might hit that limit on some services - HostGator's dashboard tracks all this stuff so it's easy to spot potential probs / limits way ahead of time and to take corrective action, including upgrading and/or working with tech support for a free to low cost work-around.
