I don't think she feel sorry for him.
The way I interpreted it, she was an alien wearing a human skin, and had no concept that he was "ugly", he was just another human to bring back to the lair to skin. So this alien predator showed this deformed guy, who has to do his shopping at night to avoid attracting attention, more kindness than anyone else. Yet it wasn't really kindness, she just didn't have any preconceived notions about his exterior.
I understand why people can dislike "Under the Skin", but personally I enjoyed it immensely. It's refreshing not having a movie tell me anything, allowing me to pierce the narrative together from what's happening on the screen. But I can see how it can piss off people
